    Try to set

    BusID "PCI:1:0:0"
    Screen 0

    in your /etc/X11/XF86Config-4. PCI:1:0:1 is the second dvi-one.
    Check this by your output of lspci -v.

    But anyway: Blow away that strange commercial driver. Use the DRI
    driver from the the kernel source tree. It works perfect with a
    R250 (Radeon 9000 [pro]) chip on XFree86 4.3 and Kernel 2.6.0 ;-)
