If the computer is off and I boot up it always goes to the Login Windows
and I login and go into desktop.
But when I do a END SESSION, thats when it drops to Runlevel 3 ,
instead of going back to Login Window.

Have you had a look in /var/log/messages to see if there are any
relevant messages?
