This should not happen, but I don' use tex. I don't
know who or what determines correct updating, but my
guess would be the packager.
Normally, your changes should be preserved and the
update would create texmf.cnf.rpmnew, and warn you
about it, so that you can merge new features and your
own configuration changes.
I hope someone can answer to your question more
appropriately.
