Silly question - is your notification area applet still running? Also
if you exit gaim and restart it does the icon then appear properly?

The same happens for me. After the notification applet dies (with or
without the panel itself), all my notify icons lost, even if I reload
the applet. If I restart the applications (azureus, xmms, gaim), they
appear again. I think this is the same issue Eli is talking about.
