I had similar problem with nautilus opening pdf documents from root and not from a normal user (showing a message saying that for security reason the file will be not opened). To resolve I removed the ~/.local/share/mime folder. This folder is a cache of mime infos, removing it nautilus will use system configuration instead of local one (this work on my box).
