    get Windows boot loader to point to a Linux partition.

    I'm uncertain what you mean by this. I have Windows versions of open source
    application installed on my Windows partition and they read files off of my
    network, ReiserFS, samba-shared, drives without issue.

    Now, to the actual question from your post. You can use Windows XP's drive
    manager to swap around drive letters for your non-primary partitions. It's a
    part of Computer Management under the Admin tools. You'll need to move the
    first incorrectly labeled partition out of the way first and click through a
    warning about apps relying on drive letters for every change. I'm not saying
    it's elegant, but it can be done.
