I'm about to upgrade one of my machines and install an Nvidia 7300 card
on it. It already has an onboard Intel graphics chipset. (Not sure
which version, as I haven't fired it up yet.)

While I intend to just use the Nvidia card, I was also wondering if i
might still be able to take advantage of the Intel connection and
output a second desktop to that monitor?

Depends on your hardware.
If you have AGP, than the slot for external adapter is on the same bus
and only one adapter will work. If your nvidia is using PCI slot than
both adapters can work.

If you have PCI Express than it is possible to have both adapters
running.

Well the Intel chipset is onboard, and the Nvidia is PCI-E, so I guess
it will work.

If slot for video adapter is PCI-E than on board one is too, but there should
be no problems.

So what would be required to get one desktop to output to one and
another desktop to output to another? And will there be any issues if
one is 3-D supported but not the other?

Run first YaST > graphic card and monitor, if that fails than go to runlevel 3
and see if sax2 can find both cards with:
sax2 -p
If both are listed than you have to run
sax2 -m 0=<driver1>,1=<driver2>

The classic 2 desktops layout, of dual screen configuration, is default and
with lesser problems than Xinerama. It will allow you to copy program icons
on each, but not to move windows between. To move windows between desktops
you would need Xinerama or MergedFB. I used most of the time first, even with
one side being 3D and the other not. Lately with 10.3 I got googleearth
crashing X server, forcing restart.
