how are you starting, controlling nepomuk and strigi? Do you have
beagle installed, running?

When nepomuk goes nuts, what I do is move the nepomuk autostart desktop file to a temp location:
# mv /usr/share/autostart/nepomukserver.desktop /root/tmp/
Then I kill nepomuk from top. (If you don't remove the autostart file, nepomuk just launches another process) Then to change whether strigi is configured to run or not, I just use kde system settings and make changes to the nepomuk semantic desktop and strigi desktop file indexer settings under:
system settings -> Advanced User Settings -> Desktop Search (Basic Settings Tab)
Then to restart nepomuk and test the new settings, I just restore the autostart file:
# cp /root/tmp/nepomukserver.desktop /usr/share/autostart/
and log out and back in. The Basic Settings Tab has a status line for strigi that shows when the desktop file indexer is active/idle. None of the problems I have had are from a run-away strigi (as shown when nepomuk grabs all the cpu and strigi isn't even enabled). Nepomuk itself is mucked up.
The problem seems worse in the official release of 4.3. Currently I only have the official release on archlinux, but prior to the official release, I had never experienced a run-away nepomuk on arch before -- only on opensuse. Now it looks like a problem affecting all distros. Hopefully, 4.3 will be packaged for opensuse today or tomorrow so we can confirm this.
When nepomuk does go wild, there is no mistake. Desktop performance goes south and the palm rest on my laptop feels like a frying pan.
As for beagle - the dreaded dog is nowhere to be found on my box. (aside from the mozilla lib)
