I don't know much but note that the error message is about setting the
system time from the hardware clock, not vice-versa.

concept of time does matter. Which rc script does this occur in? Based
on when it is happening, it seems to be S02haldaemon. Sound right?

Well S04boot.clock seems a more likely candidate :)

It contains several variables so I guess that it is possible. There
seems to be one called USE_HWCLOCK that is set in /etc/init.d/boot.clock
that might do something relevant.
