I used the Applications -> Add/Remove to add certain programs which were

programs which I added before, it is only then that it appears on the
menu. Does it mean I have to do it for each and every program which I
downloaded. What did I do wrong?

Sometimes they don't appear until X sever has been restarted. You shouldn't
have to do what you are doing though, I have never had to do that whilst
using Ubuntu or any GNOME distro. You will find some applications don't have
a menu item too which means you will have to create a launcher or run it
from the terminal.
