Yes. It appears in the list presented by the MIME Edit extension even
*without* checking the "always do this" checkbox...

I did a bit more digging. It turns out that the default comes from
Nautilus (well, GNOME I suppose).

I don't know how Firefox gets a hold of it, but the default action
configured in the Nautilus file manager is the same as that offered by
Firefox. So by going into Nautilus and setting the default action
for .jnlp to be the Sun Java 6 WebStart program, the cosmetic issue is
solved too :-)
