Usually you sync rifftrax up at the start of the movie, so there is
some lag betwixt the two tracks.

Have a look at Avidemux, DeVeDe, and Cinelerra - one of them should do
what you want. (And while you are in Synaptic Package Manager have a
look to see if there are any other apps which you may want.)
