As far as I know, rootkits are used to hide a virus or anything

Rootkits are tools used to exploit security bugs in systems/programs, they
can't multiply themselves as a virus can.
You also said, such a program would generate lots of false positives. I
am using a anti-virus scanner. A few days ago, I put a little set of
viruses into my home directory. The anti-virus scanner found them all
but didn|t generate much false positives, only a few set of archives,
that were too big.
Last time I tried a such program (ClamV) I got 134 positive results, of which
134 was plain raw text files, which I could manually check that they where
indeed virus free.
