    Try the command system-config-display This allowed me to change colour
    depths but not refresh rate.
    You can also type xvidtune. This will allow you to move the "picture" on
    your display but not adjust the pixel clock. I've only been using Fedora
    about 3 hours so I'll take another look later.

    FC2 is now using X.org's X server and not the Xfree86 as Markku already
    said. The xorg.conf file looks similar in style to the old XF86Config,
    I'm not sure if this can be manually edited as yet but there is a danger of
    damaging your monitor if things are not set correctly.
