x264. Check http://www.doom9.org (the "usual suspect" when it comes to video encoding).

For the fastest encodes, you will need to built it from source, optimized to your CPU (GCC's "-march" option). If you can find a Linux binary compiled with the Intel compiler *and* you have an Intel CPU, use that instead (the Intel compiler is a free download from the Intel site, but unfortunately it doesn't work on openSUSE 10.3 yet.)
