If they're your OWN extensions and plugins and not "globally installed
ones" they are in your home dir, under .mozilla cq .mozilla/firefox,
which means they're not influenced by re-installs.
Your bookmarks most certainly ARE there, in
$HOME/.mozilla/firefox/<profile.dir>/places.sqlite
I am still having problem viewing the site that uses Flash Player, so
any help is welcome.
Try creating a new profile by starting firefox with the -ProfileManager
option. Than at least you can exclude that it is YOUR profile that
causes the problem. The new profile will came into the directory
..mozilla/firefox/<randomstring>.<profilename> subdir (the name
of the original profile mostly is either "default" or "your login
name", again with a random string and a . in front of it).
With the -ProfileManager option you can switch back and forth between
all profiles, the "-P <profilename>" directly starts with that profile.
