Probably you are talking about the famous menu-bug that will cripple the
system menus and even make konsole disappear. It's well known and there are
enough hints on how to overcome it. At least, after all the necessary
updates do a "update-menus -v" as root from runlevel 3, that should fix it.
Except you have fluxbox - then it will need a extra edit.
