Total backup?

Is it possible to backup a Linux machine by copying the individual
subdirectories to a backup drive? Or at least the folders that are
changed by the user, such as /etc and /usr. And then just copying them
back over a new install?

I ask because of my experience with Novell which was almost impossible to
just dump a folder back when restoring without breaking multiple links
and bindery connections. I won't mention Windows...
