I dunno... I had 9.1 on two machines. I upgraded on one, and did a new
install on the other, both to 9.3. The upgrade took forever and appeared
to have problems, so I did a new install on that machine, too.
I don't have the problems you mention, so I'm thinking that the problem
isn't with 9.3, but rather with something being wrong with the upgrade
process.
Maybe you could try to back up your stuff and reinstall?
