F-Prot being killed?

Warning: Linux newbie. This is a Linux question, but it's at the end. To
my dismay, I noticed my friend was running Windows without the Windows
Firewall turned on. He was not aware that it was turned off. He is aware
that the Windows firewall isn't good security, but normally he uses a router
but he has been having problems with his cable modem. He wanted to reduce
the number of variables that could cause a problem, so he removed the
router. On to the Linux question, knowing he probably has been inflected
with every sort of malware of the planet, I said I could help him out by
running a Live CD known as Knoppix 3.9. I started up Knoppix and install
f-port. I scanned all of his partitions on all of his drives. A problem I
ran into was every time it scanned /dev/hdb3, the process running f-prot
would be killed. Now, I was getting worried. I know if there was any virus
or spyware on the drive it couldn't do anything, but what about hardware
based rootkits. I heard it's possible to have rootkits running in the
computers hardware. So here's my question, what can kill a process? Also,
why was f-prot being killed?
