You're speaking of two different things here.

Only a dummy would manually uninstall something they installed with a
package manager. (Except if the package manager botched it of course.)

There's nothing wrong with manually installing and uninstalling stuff to the
same place that everything else goes.

Yes there is, even if there is no problem immediately, it might
interfere later if you install some package that contains a file
with the same name that you already installed manually to the
same place, say /usr/bin. Please *don't*, it's best practice to
install to $HOME or just /usr/local.
