This primarily depends on the application (like others have mentioned), but also on the users and administrators. This will vary between departments, companies and even governments.
Most of our critical servers run Linux, but roughly 20% run Windows Server 2003 EE or XP *shiver* Pro, simply because that's what most of our clients use and what we have to port our applications to.
It might seem a strange reason, but most administrators have a platform of choice and it's usually easier and cheaper to stick to that platform, however unsuitable it might be for the specific application. Even if it means hiring additional people, because they can be trained for "free" by the senior admin.
