Cirq doesn't influence the linux boot process.
Cirq probably wrote the device driver used for their device in Microsoft
Windows. They either wrote a poor one for Linux or, more likely, none at
all. Some kernel hacker wrote one himself, and probably had to
reverse-engineer the hardware when Cirq refused to give him specifications.
If Cirq wants better support under Linux all they need do is write a driver
or supply the needed data to whoever supports that driver.
It appears to me that the kernel _does_ reset the mouse. I suspect that
your Cirq thingy doesn't respond to a normal reset command but instead
requires some sort of special handling. In other words, it's buggy
hardware.
