PCI-X performance

I'm using Marvell 64460 evaluation board.
 I have ported My own linux OS into this board.
 And my own linux version is 2.4.18 , while Marvell distributed
 linux version is 2.4.23

 The network performance in Giga Ethernet of Marvell OS
 showed about 999Mbps while my own linux showed 645Mbps.

 I have been troubled why this difference occurred and also
 made efforts to fix this problem adopting Marvell PCI related
 source codes.
 But the results was the same as before.

 I am doubtful that the version difference( 2.4.23 v.s 2.4.18)
 have maded this results but no proof.
