Put the backup hard drive into a usb2 case. It'll be slower, but you won't
risk losing everything if your power supply goes unregulated.

OK, that's sensible; but what about scheduled (automatic) backup? I'd
like a hot backup (I say: a nightly backup while the machine is fully
operative), not a cold one (I say: an assisted backup). If the external
unit has an independent PSU, how should I coordinate its power-on time
for unattended execution when the scheduled backup triggers?

You could combine the windoze and linux to one hard drive; would save
you the money for a new controller but cost you the price of a new HD.
Figure $90 for a 320G drive minus the controller cost which would have been
around $25.

If you haven't bought the multimedia HD, you should consider getting it in
SATA form and buyng a SATA controller card (and forget previous idea).

As I said in another post of this thread, my motherboard (ASUS P4P800-X)
has 2 on-board SATA ports but their configuration is problematic (any
idea to solve this?).
