I agree. Where you put the command shouldn't make a difference.
Unscientific observation:
On a box I looked at, there is (auto)loaded a module called asus_acpi .
That is supposed to work around bios issues on laptops and make functions
such as battery and Q-fan work properly. I have no idea what effect (if any
at all) it has on a rack or box mounted PC. If it doesn't load
automatically, you might try to modprobe it and see if it affects the wol
wakeup capability.
