You simply don't write in /usr. It's for the distro's applications.
Check the FS Hierarchy standard.

It's whatever you want it to be! It's your config!
Why are you asking a question extraordinarily like "what is the ring in
my navel for"? It sounds like you don't know what you have written in
your own lilo.conf! Who wrote it, if not you? And if you didn't write
it, why don't you ask _them_ why they wrote it? And if you don't want
them to write it, why do you let them? Change it to your liking!
Take charge of your own machine, please, and don't ask about aspects of
its configuration that are up to YOU, not us, or any other entity.
Freedom means making your own design choices, and taking responsibility
for them.
