Yes. MythTV knows how to use external programs/device to change
channels (IR-blasters, serial ports on set-top-boxes, etc.). I
don't know what the video signal is out of your set-top-box,
but I don't think you can get a consumer video capture card
that has a baseband video input any better than S-Video in.

Unless...

If you've got a firewire output on your set-top-box (that the
satellite company hasn't disabled), you can probably record the
MPEG transport stream directly from that.
