IO.SYS and MS.SYS don't do anything without the shell command.com.
They don't acnowledge .bat or .exe or anything else.

I'm new to linux but I heard it provides usb support unlike Dos which I
need desperately need for my application.
If its possible, any advice on how and where I should start reading up?

In what form IS your application?
Is it source code that you wrote then you can compile it on any Linux distribution and then build a floppy/CD to boot and run it.
