FileRunner - Yes/No/Cancel box not on top

Hello.
I have been a fan of the FileRunner file manager for years but since
moving from RedHat 9 to Fedora Core (now on FC5 with all updates) it
has gained a rather annoying behaviour:
When you exit from a file edit the "Save Changes Yes/No/Cancel" dialogue
box is coming up underneath the edit window rather than on top. I would
like to fix this if anyone can suggest a way to do so.
My setup:
Celeron PC with an ASRock motherboard
(--) PCI:*(1:0:0) nVidia Corporation NV18 [GeForce4 MX 4000 AGP 8x] rev

Using the Xorg nv driver (same behaviour with the nvidia binary)
KDE 3.5.4
tcl-8.4.13-1.1
tk-8.4.13-1.1
