Resistance to saving - Knoppix

I have often booted on knoppix (now 5.1) in order to copy data from a
damaged drive/system to a good one. Yesterday I was trying to do that but
despite setting the target partituion to read/write and elswhere unticking
a 'Read Only' box, only a few directories permitted writes (this is on a
'good' drive. This is the first time I have expeerienced this with knoppix.
Any suggestions?
