If you study the ghostscript documentation and then practice using it,
you may find it can do what you want. But, if you have found Windows tools
which will do the required job better (and more cost effectively) than
ghostscript in combination with the other tools provided with the
GNU/Linux platform, then use Windows. Also, VMWare runs all flavors of
Windows very well. Vmware presents a good virtual model of your devices,
including external USB. But, AFAIK, these same devices would be available
in the host platform, so I don't necessarily see the advantage of using a
virtual machine.

If you are using a GNU/Linux system to drive the scanner, then the
features and limitations will be tied closely to what ghostscript
provides. There are several flavors of ghostscript available, and the
flavor varies by distribution. This has a brief intro to ghostscript:

I would check out what ghostscript can do for you before adding the
complexity of a virtual machine, especially if Windows is just one piece
of the puzzle.
