IMO. No Apple System folder would be on the first or second partition of
your scsi disk. These partitions - up to about /dev/sda5 are reserved
for the disk administration software - drivers etc. Apple System folders
usually are on /dev/sda6 or greater.
You've probably overwritten data on one or more of these partitions.

Try booting from a Linux CD to access your Linux partition - although
this might not work if your G3 is an Old World machine, and besides, the
whole HDD might be inaccessable because of the overwritten partitions.
You do have a backup?
