Windows doesn't care or know about other OSes. It replaced the MBR with it's
own when you reinstalled it.

If the Fedora CD has a rescue option boot it and reinstall your bootloader.
If it doesn't boot Knoppix, chroot into Fedora and reinstall the bootloader
that way.
