Tell us exactly what you typed and exactly how the machine responded.

Now all the files in directory B are gone... when I do a "locate' for the
files it shows them all where I think they should be but when I try to
list the directorys within directory B it says they do not exist...

Locate only tells you what was found last time updatedb ran, which usually
happens in the middle of the night. What do you get for 'ls -l A' and 'ls
-l B'?
