Now all the files in directory B are gone... when I do a "locate' for the

Locate only tells you what was found last time updatedb ran, which usually
happens in the middle of the night. What do you get for 'ls -l A' and 'ls
-l B'?

You could run updatedb right now. Then, if the files are on your computer,
you could find them.

If you deleted them by mistake, you can always get them from your backup if
you made one since you last created or modified those files. If you do not
have a suitable backup, that says the files were not important to you.
