Freedesktop vs. Xfree86, xprint etc.

I am getting confused about the X Window System and Linux. I currently use
Xfree86 4.4.x. I understand there is some licensing issues with it. I have
also been looking at Freedesktop.org X and Xprint etc. I've notice that some
of the libraries that come with Freedesktop X have been diverging from the
Xfree86, specifically related to freetype/xft. What is the preferred X Window
system distribution? What is all the controversy about? Thanks.
