Maybe someone has managed to delete the black entry in the rgb.txt, then add it manually, you can check this easily with: grep black /usr/share/X11/rgb.txt

Another possibility is that your X is configured to look for the file in another place, see to that you have
RgbPath "/usr/share/X11/rgb"
