Changeing file system on Win95 boot disk

I have a two disk system--one devoted to Linux the other to Win95.
I'd like to change the file system of the Win95 disk, which comprises
the entire disk--it has only one partition. But the Win95 disk is the
bootable disk. Will changing the file system on the bootable disk
have any affect on the the boot process? That is, will it still be
able to boot up to my current Linux boot partition?
