You install Linux then you install VMware Server. Start VMware server
and install Windows and any other OS that you want. You don't need to
do a native Win98 install, and you don't need to create a partition for
it. VMs live in VMware files. You can share Linux directories with a
Windows VM by using SAMBA.

I'm not sure what you are getting at. A Windows VM is just like running
native Windows, all of the GUIs are there. Since you want to run Win98
there is another huge advantage to running it in a VM instead of
natively, it will run on modern hardware because you won't need any
drivers except for the VMware drivers. The underlying OS, Linux, talks to
the hardware. Win98 will talk to VMware which will talk to Linux which
will talk to the hardware so it can run on modern systems even though
there are no Win98 drivers for those systems.
